It was that Peter's "original universe" had been re-written by The Observers to erase him and that created a ripple effect that changed minor events. This is why the Broyles from "the other side", William Bell, and Jared Harris' character were alive again. It was Olivia's prolonged exposure to/love of Peter brought back her actual memories and eventually everyone else's as well.
